Problem with Blast Xml Version 2.2.14 Import
We have to announce that the Blast XML import in the B2G desktop and in the pipeline version dose not work correctly due to an new XML format change made by the NCBI for the most recent blast version 2.2.14. So if you are about to prepare Blast results in XML format to be processed by B2G (desktop/pipe) please make use of a previous version of blast until we updated the XML parsing to support the new and the old format.
FYI:
Peter Cooper from NCBI confirmed: The XML output has changed so that the output for searches with multiple sequences is now a valid XML structure. Previously the result for each query was its own self-contained xml document, and the result for a batch query was concatenated set of individual xml results. This was not valid xml. The element in nucleotide and normal protein blast now separates the results for each query 2.2.14 and the entire set is one single XML structure.

Dear Blast2GO Users,
since we had several connectivity problems during the month of August and the Blast2GO DBs and Services were not always available as desired we wanted to send our apologize to all the user who had been affected by the malfunctioning. Blast2GO is running stable now again and everybody is again most welcome to work with Blast2GO. We hope that there will be no further downtimes and B2G will work reliable. We want to use this announcement also to thank you for all your useful feedback until now and are looking forward to be in close contact with all of you to keep improving the application to be as useful/powerfull as possible! Concerning the new features like Kegg and InterPro we would like to ask for your patiens. These are beta features and we are full of improvement ideas - with really interesting things to come up soon. Thanks again and best regards,

Due to problems with the regular Blst2GO server the Graph and Enrichment analysis funtions will be temporary dissabeled. Blast can proceed normally. For executing mapping and annotation functions change the DB configuratio (Tools menu) to: DB Host: blast2go.ivia.es → DB name: go

The Blast2GO (B2G) Pipeline Version (B2G4Pipe) runs B2G without any graphical interface. Have a look at pipereadme.txt for further information.

GO Slims in B2G. “GO slims are cut-down versions of the GO ontologies containing a subset of the terms in the whole GO”. Any annotation within B2G, generated by B2G or imported from a CSV-File, can be cut-down/resumed by the use of Go-Slim. (Details:http://www.geneontology.org/GO.slims.shtml) B2G provides at the moment the GO Consortium maintained GO slims but if you are interested in other slims you are welcome to contact us. Once “Go-Slim annotation is generated you may generate “Combined Graphs” of perform enrichment Analysis before returning to the original annotation. You find the Go-Slim generation in B2G→Menu→Extras.

New Batch-Mode. It permits to select several fasta files (dna or aa) and perform blasting with xml-export, mapping and annotation. File are then automatically saved as .dat in the same folder. The configuration of blast and annotation parameters can be defined by the file “blast2go.properties” in your Blast2Go folder. You can find the batch mode in B2G→Menu→Extras.
